Come to think of it, I installed the utility just about the time I started having this defragging problem. It'll probably ask if you want to schedule the CHKDSK for the next time you reboot, to which you would say yes: Reboot your machine, and allow CHKDSK to run to it being dropped. Furthermore, more file fragments means more metadata to process while reading/writing a file, which can lead to slower performance.
