Everything should be fine even if you reboot it with attached USB devices. Even in safe mode usb keyboard not working. Sometimes, you might be missing these files: usbstor.inf usbstor.pnf They should be in the c:windowsinf folder. Only some of the ports went bad, namely my 3.0 ports.
